is it countersunk or cheesehead? there are a number of screws under thee clutch cover, as you say, the oil pump cover, but also the metal braces connecting the top and bottom cases together. aside from that theres the camchain guide in the bottom of the lower crank case though im sure it would have hit something on its way out. so what else could be the source, how about the metal cable guard for the alternator windings under the left crankcase cover? its held in with a short screw like you describe and it could get into the sump if it came loose via the oil drain.

Yep screw from strainer.....lost by previous owner and replaced . Obviously didn't look hard enough.

What size is that? The strainer screws should be M6x12. It looks a little shorter to me but it could be the photo. Let me know the length and I'll search the parts list for where that screw is used. Do you think the oil tray had been removed before then?
